Trois ans plus tard, alors qu'Ayato a presque tout oublié de sa relation avec Haruka, des envahisseurs attaquent à nouveau, plongeant Tokyo dans les affres de la guerre. Errant dans la ville à moitié détruite, Ayato rencontre une femme qui dit s'appeler Haruka Shitow et qui prétend avoir des révélations à lui faire…
